One note I should mention is that you should be able to write words like パーティ in your orthography.

Is that "should" as in "you can do that, by the way", or "should" as in "a proper orthography should show the difference"? Because you can show /tɯ ɸa si/ etc.; you simply use the same letters as you do in native words to represent the phones, e.g. <tu fa ssi pahti>.

What I mean is that properly you need a different phonemic analysis to account for cases like パーティ in modern Japanese, and this different phonemic analysis should inform the rules of your orthography.

stress falls on the long vowel closest to the end of a word. if a word lacks a long vowel, stress falls on the penult.
syllable structure is (C)(C)V(j/w)(C), where onset clusters are limited to /pp tt kk pɾ tɾ kɾ Cj/ and coda consonants are limited to nasals and /s/.
/n/ is realized as [m] before labial consonants and as [ŋ] before velar consonants.
/ð ɣ/ is realized as [d g] word-initially and as [t k] after /s/.
/t tt k kk ð s z x ɣ/ is realized as [ɕ tɕ ç cç ʑ ɕ ʑ ç ʝ] before front vowels and adjacent to /j/, /j/ is deleted after consonants that it palatalized.
/iː uː aː i u a/ is realized as [i u a ɪ ʊ ɐ] when unstressed, [i u a ɪ ʊ ɐ] is realized as [ɪ ʊ ɐ ə ə ə] in a word that lacks a long vowel.

here's a try at a (mostly) ASCII-friendly romanization of this:
/m n ɲ ŋ/ m n ny ng
/ʔm ʔn ʔɲ ʔŋ/ qm qn qny qng
/p t c k/ b d gy g
/ph th ch kh/ p t ky k
/px tx cx kx/ pp tt kky kk

/b d ɟ g/ bb dd ggy gg
/f s ʃ x h/ f s sh kh h
/t͡s t͡ʃ/ z zh
/t͡sh t͡ʃh/ c ch
/t͡sx t͡ʃx/ cc cch
/r l j w/ r l y w
/a e i o u/ a e i o u
/aː eː iː oː uː/ á é í ó ú
á é í ó ú can alternatively be written as aj ej ij oj uj to make things fully ASCII-friendly.
an apostrophe is used to disambiguate clusters that would be read as multigraphs.
stress is regular, so it is unmarked.

alternatively, and with diacritics:
/m n ɲ ŋ/ m n ń ṅ
/ʔm ʔn ʔɲ ʔŋ/ 'm 'n 'ń 'ṅ
/p t c k/ p t ḱ k
/ph th ch kh/ ph th ḱh kh

/t͡sx t͡ʃx/ cx ćx
/r l j w/ r l y w
/a e i o u/ a e i o u
/aː eː iː oː uː/ á é í ó ú
stress is still regular, so it is still unmarked.
